I figured it out.  The files that were not being analyzed was lumped into the list of Third-Party Files to Exclude from Indexing.   Once I unchecked the boxes for the files, the analysis started.  ...

The warning does not immediately show up.    I wind up having to close the solution and re-opening it to get the warning.  And only then I am able to uncheck the files I want to index.   If I don't...
